I've been rewatching season 1 and season 2 recently. The crane has a very special and deeply personal meaning for Michael - familial obligations, I think, was the original technical definition of that particular piece of origami. For him, it meant everyone he really cared about - Lincoln, Sara, even Sucre. He gives them to people he loves, and only people he loves.
He could have left the piece of paper unfolded on the floor. Mahone still would have understood.
